I can tell you that the chakras are blocked because they have been programmed to be blocked. You understand the reality of existence through your chakra system. Yes, your chakras are programmed so that you get traumatized, you get frustrated, you grieve, at certain certain moments of your life.
It could be said that your chakras have been programmed to suffer, get sick and die. That has been our education, the education (and therefore awareness), of our chakra system. One could not speak of much intelligence when that consciousness leads you to illness and finally to death. Only Education, and subsequent interpretation of life with love is intelligent.
